Team of Theseus vs. Recurring Villain?

So, it's not uncommon, in long-running fiction about teams, for there to be a Ship of Theseus situation, where you eventually end up with a completely different team with none of the original members on it. And it's also not uncommon in adventure fiction to have a recurring villain.

So what I'm wondering is, does anyone know of an example of a situation where a recurring villain has an issue with a team, but by the time the villain gets around to hatching his new plot, it's a completely different team than the villain fought before?

Villain: "I will have my revenge on you, puny X-Men!"
X-Men: "Uhm, sorry, who are you?"
 
I think this is a cool idea, but I can't recall a single instance of it happening. The original Austen Powers film heads slightly in this direction, in that Dr. Evil is seriously out-of-touch, but of course Austen's presence means the old rival returns.
